Car has been sitting for 3 months with no gas and a dead battery.

Car now turns over, but it will not accelerate past 2500 rpm in park or drive and runs
rougher (vibration) as it approaches that limit. Initial thought was fuel pump/fuel filter
issues... Could it be the transmission? There were no signs of transmission issues upon
parking the vehicle. Ohhh and check engine light is on.
