Removing entire roof mounted luggage rack, plugging the holes(rivnuts) with a

Welding would involve removing the head liner and repainting the roof. Is it worth it?

Thanks for your reply, I was just trying to understand options of removal, sealing and not welding the holes shut. I know it's risky and could cause water damage if the sealing of the rivnut holes would crack, I was just trying to improve the looks of the suburban without the roof rack. Thank you for your input.

I would look for rubber washers and stainless steel washers/bolts to cover up the holes and the rivnuts.
