Replacing my 5.4 motor with a used motor 5.4

I have a 3 valve 5.4 and my
mechanic it's telling me that it
doesn't matter what year it is he
can swap it out. He's saying that
the l series the only difference is
the exhaust pipe going behind the
motor does it matter as long as I
get a 3 valve approximately the
same year

It most certainly does matter, your 99 has a 2V Triton. You will need the ECU, wiring and the smog system to go with the 3V engine. You may run into transmission control issues as the 3V engines used a 5 speed transmission instead of your 4 speed.
