2012 VW Passat battery dead, took it out to charge. Now car wont start, window won't go up. But alarm, daylights, wipers wont go off.

Completely disconnect your battery for 15 -20 minutes. Dissconnect both posts when you do this and touch them togeather to drain the complete charge from your cars system. (only do this when they are both off the battery) Be sure to hunt your stereo codes down to reset it as well when you plug it back in. Put your key in hte ignition and put it to power on mode only (do not crank) after you reconnect the battery and leave the car for 10 minutes in this postion. After the ten minutes turn your key back then crank the car on. This should reboot your cars security system and reconnect your key to the car.
