My buyer is requesting a loan from her bank.  This may take up to two weeks.  
She has agreed to give me a security deposit to hold the car and show good
faith she will buy the car.  Can that be run through your website or do I need to
secure Paypal or someone else for that payment.

I think you are on your own. Are you sure she even qualifies for a loan? I would tell her that you will sell it to the first person that can actually PAY for it. You may wait 2 weeks and end up with no sale. Tell her the deposit is non refundable! BTW , I can get a car loan in minutes, not weeks which tells me there is a problem.
