Wont go in gear while running

I have a 1993 honda civic si and i had a bad fly
wheel so I replaced the clutch and flywheel and
slave cylinder all the same time. I used the
allignment tool for the clutch too Incas you was
wondering. I put everything back together but it
wouldn't go in gear while running but while off it
was fine. The clutch was working but still didn't go
in gear any ideas?
