Did you put a code reader on it yet ? Since these items are timing & shifting related (as stated by you), it could be a vacuum and/or electrical issue. When is the last time you did a service on the engine ? Does the engine run good at "idle" or when "under load" (at take off on to highway, passing or quick high rev in yard) ? Then reconfirm your transmission operation by taking the car to a quiet road and listen to the transmission change gears (stop, 1st, 2nd, 3rd, 4th, 5th) up and down to verify proper transmission operation.
