Cold Air Intake left open?

So, I went for an oil change and they said I needed a new air filter soon in my 10' Jeep Compass. Thought I'd save $15 and do it myself. I forgot, and changed it about 4 months later... problem was the box was open, and the filter in there was not sitting properly. Recently my car has been shaking in idol, has "hick-ups" when accelerating, and has stalled on me once. Do I need to clean the manifold, add injector cleaner, or could this be another issue all together?

Is the check engine light on? Was it the dealer who left the air box open? You may just need a tuneup. Injector cleaner can't hurt.

The check engine light is not on thankfully, and no, it was not the dealer... it was a place near my house. I was going to add a third of a bottle of Seafoam to the gas tank at a time because I read somewhere that it might clog my fuel filter, but I wasn't sure so I thought I'd ask. Will too much Seafoam break stuff up too quickly and clog it?

I can't say about the Seafoam but I doubt your fuel system is that dirty but if you have not replaced the fuel filter before you should.
