What engine computer are you using - your vehicle's original one or a new one that came with the new motor? If you swapped computer's as well, then good chance anti-theft is preventing start. Otherwise you'll have to investigate all connections and hook ups. Check things like crank sensor are connected. A live scan during startup would be a big help.
