94 toyota pick up air filter?s vibrating?s

I was checking my air filter and it was sopping wet with also some water in
the Air filter compartment.  Cleaned/dried air filter compartment, put a new
air filter in and then checked it 12 days later and its soaked as well.  Any
suggestions on the cause and fix?

Also vehicle vibrates really bad thru acceleration thru all gears.  When i get
to 60 to 67 mph in 5th gear vibration is not as bad.  Now if i let off gas it
doesn't vibrate at all as well as in neutral and revving engine.  are these two
issues go together? any suggestions?

I inspected the air filter a lil better. And it does have an oily smell to it. But when i rub my fingers on the air filter it doesn't have an oily feel to it just a wet feel(water)

I drive thru water but not 1 or 2 feet deep....6 to 7 inches sometimes depending on rain, but i go slow 3 to 5 mph. I looked closer to compartment and at the bottom there are 2 1/8th or 3/16 size holes Looks like 2 screws are missing. I tried to look up a picture of air filter compartment but couldn't find one that showed the inside of compartment. Should these two holes be there by design for function or are two screws missing. Not sure if i need to plug these two holes?
