Check your spare tire storage compartment and the compartments where the jack is stored. What happens most of the time is the rubber dry rots around the tail lights and side parking lights. When it rains, it will come through lights and fill the trunk with water. Also make sure the trunk lid water drains are not full of leaves and dirt. Other than that, I wouldn't know how water could get under the seat. The only other thing would be a bad window seal.

Rain and water leaking in the sun roof due to a bad seal! The seal in rolling under the top driver side and bottom back! Water has caused mold and an odor that is unfixable at this point! I have allergies and it makes me sick. I looked online for recalls and there isn’t one! Although I found over 600 complaints regarding my cracked dashboard that is so shiny due to it I guess melting that I have to let dust collect just so I am not blinded while driving! I find it unfair that car companies produce products that have safety issues and the get away with ignoring them! I guess between the rain pouring on my head and the blinding sun I can only hope that I won’t get into an accident! Shame on you Toyota!!
