Actually i did the same with my 1996 mark viii. The misfire remained there after all the parts exchanges. Turned out to be a faulty new plug wire. That was 50k ago. Still runs great

Check your coolant temp sensor and the 2 pin connector that goes to it. Look at the coolant crossover tube on the front of the engine. Its mounted on the left side in the tube. I had a code 116 and then a 118. The connector and sensor terminals were corroded. I cleaned them and replaced with a new sensor. I just fixed that on my 94 Mark as It caused a No- Start situation when the vehicle was hot and also made it run terrible. That might be your issue. Only do this when the engine is COLD. You will need a 1" deep socket to remove it. Its easy, takes two seconds. Be ready with the new sensor in hand. Try to put the new one in quickly so you dont lose much coolant in the tube. Be sure to disconnect both battery terminals to clear out the old trouble codes. Mines okay now. Good luck :)
