Car shaking and not shifting easily

I've got a 2003 Audi A4 3.0, 6 speed manual, quattro. I
was driving down the road and hammered the throttle
and it made a weird bogging sound while losing
power. I let off the gas and it went away. Thought
nothing of it. This happened from time to time. One of
the times this happened, the car started to shake
really bad. Then it went away. Then it happened again
and the shaking didn't go away. It became
increasingly more difficult to shift in and out of gears.
First gear and reverse were the most difficult. Never
any grinding when shifting, just went into gear real
hard. Doesn't feel like the clutch is bad. My mechanic
told me its possibly the fly wheel but he wasn't sure.
My question is, what do you think is causing this
shaking and shifting difficulty?

You should not have ignored what the car was telling you, that there was a problem. Have you serviced the transmission? There is a syncrhro for each gear that may be worn and not letting the gears to move into place. The clutch may be going bad even though you do not notice it. Maybe the flywheel has something to do with this, but I don't think so. In any case, this seems to be an internal problem and to fix it, the transmission needs to be removed. Have a good mechanic take a look at it as a visual inspection is not possible form here.
