do i have to recode my new car battery into the Audi's electrical system for the car to run right

The car should run fine without recoding. Depending on the model year, the battery will not charge correctly if it is not coded correctly. The newer Audi's (and VW and Porsche) manage the battery charge much more carefully to get much better life out of the battery, so getting the car recoded to the specific battery you installed is still the best way to go.
