are you hitting the key fob button 1 time for drivers side and 2 times to unlock all other doors..?

I just fixed the same problem in my 2003 Jetta. The problem started after my battery was drained and needed a jump start. I followed instructions in above link... detached battery cables from the battery then clamped the cables together for 15 mins. This allows capacitors to discharge I guess and resets the system. However, per the forum instructions, I ran my windows up and down about 4 times on all four windows and the window operation sensors need new info. With each operation I could notice smoother operation and return to normal. Then used the buttons inside to car to lock and unlock doors a few times AND.... it worked! My VW remote key can now unlock the back doors again like it always used to. Hope it works for you.

Oh I forget to say, reconnect your cables to the battery after the 15 mins, where they are just touching each other, then do all the car window and door lock stuff. Kind of obvious but worth saying.
