my lexus es 300 wont shift to gear with the car on.what would be the promblem?

I just got a new batterie and aweek later everything just shut off I try to jumpstart it and sparks real bad than I realize its just the terminal that was bad.i replace the efi fuse and some others that were blownout but everything in on exept for the gear wont shift.

Check the neutral switch at break pedal,it is what hold,s the gear shifter.
