Replaced the Bosch alternator with a Altima alternator on my 88 fox gl sport..

Now it starts sometimes only and the ohm meter shows it dis hatching.
Instead of charging.. So I did some research and found out that the Altima
alternator 90 amp has an internal regulator.. So since we have the VW
regulator attached  to the back of this alternator, could this be the problem?  
If so, do I just leave the voltage regulator  off ?    
What do we do with the wiring that connects the regulator to alternator if it's
not needed..?
