Check the wires running to the alternator. Check the main positive wire for continuity between the alternator and battery, a lot of times there is a fuse-able link that could be burnt out. Check for broken wires.

I figured it out yesterday afternoon after about three weeks of trying to figure it out. I tore down my truck and when I put it back together, ford put the fan for the ac and the alternator plugs the same and I had them backwards first time ever seeing two plugs exactly the same on a vehicle thanks though.
