Transmission and brake problems

Weve recently replaced a transmission in a 2007
Lincoln MKZ, now the brakes wont work and weve
bled the brakes and tried to reset them through the
computer. What could it be?

Far as I know the 2 are unrelated , try bleeding the master cylinder properly
