Are you referring to the radiator fans or the blower motor inside the dash? If cooling (radiator) fans are not working, coolant may not be flowing properly, so check all air is bled from system. It can take multiple tries to get all the air out. Lack of coolant flow would prevent heater core inside the dash from getting warm.

And make sure you hooked the fan back up. Check fuse too. Sounds like said above air needs bleed out for your heat.
